It might not stop until they are bonded, but might improve once the female is spayed. It’s very normal for un-bonded rabbits to mark a lot, and un-castrated rabbits around can definitely trigger marking in rabbits that otherwise have good litter box habits.

You should wait until they are completely healed and their hormones have settled down before working to bond them. For healing, they should be in a restricted space for 2 weeks, small enough that they can’t run and with nothing to jump up on. I cant quite picture the head movement. He could perhaps still feel some discomfort from the ear mites?

An ear infection could be a possibility. I mean  rabbits can get them as you know, and shaking the head and scratching the ears (or one ear, more commonly) could be symptoms. Dental problems seem less likely due to his young age.

As Hazel says, look over her diet first of all, just to rule out any type of deficiency. A bun should have hay available 24/7, about 2 tablespoons of good quality pellets and some leafy greens. Hay should be at least 80% of the diet.
