I agree with Tessie, rabbits don’t whine like a dog might. The only noises they make are grunting and honking. They can also scream but that only happens if they are scared to death or in extreme pain. Maybe she just starts to breath more rapidly when you pet her or pick her up and you hear a wheezing sound created by a nasal issue like Tessie suggested. In that case a vet visit might be in order in case she has a respiratory infection or something similar. Is there any discharge around her nose? Has she been seen by a vet since you got her?
Ya mine does that but it is rare and kinda soft, it is like a low squeak breathing noise when picked up (she hates being picked up) that even a human can do under the right conditions (nose a bit stuffy)
She also has another weird sound when being picked up and it actually happened at the shelter when they where trying to pick her up while cutting her nails. I was like did you hear that? I never herd that sound before, (now sometimes she does it when I pick her up)

Really I think that is more commonly labeled as a growl though
For the noise your hearing, it just might be from breathing heaver from being picked up?
