Whenever my bunny, Waffles, lays down on me or my bed(or anything with fabric) where his head was is a little-wet spot and I was wondering if there was some way to tell if it was a runny nose or drool. If so what can I do about it? Does anyone know what this can be caused by?

If he drinks from a bowl, it could be that. Water gets caught in his chin.

I doubt it’s a runny nose. You can see runny noses much more clearly because there’s discharge. Most likely it’s drool, which can occur due to mouth discomfort or feeling extremely hot.

How is his eating behavior, activity level, and poop?

His poop is normal and he has been eating more lately but I think that’s because he’s still growing. When I’m not in the room he tends to lay down and not really move much I’ve been giving him toys and letting him out about 2 hours a day around my room for exercise. But, he does also drink from a bowl so it could be that. When he was around 2 months old the store I got him from said he had problems drinking from a bottle and only drank from a bowl, but when I took him to the vet they said he was fine, so maybe he just preferred a bowl. Idk.

I’d highly recommend more than 2 hours a day for his health and happiness.
Drinking from a bowl is the highly preferred method. Rabbits, like yours specifically, will not drink as much water from a bottle because it takes a lot more effort to do that. Rabbits on water bottles tend to be dehydrated and water bottles can always malfunction. The water bowl is the ideal standard. Wick drinks form a bowl.

Having a constantly wet chin can be bad (attracts bacteria which can cause illness, may lead fur loss). Maybe wipe his chin with a towel occasionally to help.

While it could be from water caught in his fur from drinking from a bowl, there is the concern that it could be drool as a result of dental issues, which can be quite serious. Definitely keep an eye on it and see if you can determine where the moisture is coming from.
