Baby rabbits are a lot more positive to being handled than adult rabbits. It’s when they hit puberty that they start to become fearful. I dont think you need to worry about having hurt your bun.

Well they both want to be dominant, so one of them need to give in and groom the other. Head-down stand offs are common. It may take a while, but eventually one may give in. If this doesn’t happen and they both are much too insistent on being dominant, this bond may not work.

I know C&C structures can be frustrating to re-arrange and move, but perhaps closing the gap and reducing the space (so block off the 3 storey) may be helpful? Ah thanks, Wick! He’s more acting afraid than territorial, so the lighting combined with the strange movement is most likely. She seems completely unfazed by it and is confused by his fear. I highly recommend reading over the information we have in the RABBIT INFO section of this website — it will give you a necessary overview of good rabbit care practices.
I think covering the cage with a blanket or something to insulate it would be helpful.
Would the rabbit always stay in a cage in the living? Will it have time to roam in a larger pen?

Unsure if there’s an open wound or not from it falling off, but make sure to monitor it and the area stays clean so it heals without infection.
