        Ok so I was wondering,

Whenever I try to train Fern to come then I get a treat (one of her pellets) and I call her while showing her the treat.

The first time she just rushes to me and takes the food when I call her, but the second and third and so on when I walk to a different spot and call her she makes this growly noise and runs at top speed toward me.

She does not hurt or bite me, but I was wondering if she does this because she is annoyed that I am walking away with her food? Thats what I guessed it was.

Is it a bad sign when she does this? Does it mean that she is angry?

She only ever does it when I am training her to come, I was very surprised the first time I heard it.

Hmmm. IT may be cause you are moving with her treat that she does that. yes.  Some buns will hummy honk like when happy and run and do that too.

If the foot stomps then you would know bun is angry for sure.   You probably  right about your assessment of the situation. Hey why is my treat moving  around hehehe.

Shadow is very vocal. He has a weird grunting/oinking sound. If he is happy he will just get vocal…if he is mad, he will do it louder, rush at you and box you for good measure just to make sure you “get it” . He thumps once in a while when displeased but for the most part feel that is way to subtle for wait staff.

This sounds like a bit of aggression with the charging at you as most rabbits charge when they are not happy with you. The noise will also be a warning that they are feeling definsive and are about to charge you since this sound is associated in this case with your rabbit charging you. Are you standing or sitting when you do this? Try it squatting down if you are standing up to see if it helps diffuse the aggression as you may seem like a giant predator standing tall. Even laying down may be an option.
