Don’t beat yourself up! It’s easy to trust a professional and in the medical field. Please don’t feel bad, you’ve done so much to try and help her get better. Finding a good vet is hard. I’ve been through more than I care to count. It sounds like your new vet is getting to the bottom of it, that’s the important thing. 🙂  I hope she can start her treatment soon.

I use puppy pee pads with the recycled newspaper in the corners, then try to keep the hay on one side, though one of mine just pees all over the hay. I end up replacing it all the time which gets expensive but easy/ doesn’t smell too bad and better than when she wouldn’t pee in the box. His poop is just fine. No different than normal. I haven’t weighed up but can start. I’m used to that from when I had rats.
