My lop bunny has been having really cold ears lately and I’ve been thinking that maybe it was because he wasn’t eating enough, when he eats his ears get warm again, but I was wondering if its something else or if there is anything that can prevent his cold ears.

Ears are rabbit temperature regulators to some extent, so them being particularly hot or cold is normal. If his health behaviors are normal and he isn’t posing uncomfortably, it’s likely just a phase to adjust temperature.

Anything of concern for you in terms of pooping, peeing, eating, or activity level?

I agree with Wick. If you have a poorly bun you can get a hint on whether the bun needs warming up or not by feeling the ears. Really ice cold ears in an inactive bun that’s not eating properly means the bun could benefit from a heating pad or warm water bottle in the cage – but always with space enough so the bun doesn’t have to be near the heat source if it doesn’t want it.

Cold or warm ears in a healthy bun just means the bun is thermoregulating. If its warm, the body send blood out into the ears for air-cooling (ears have a large surface area), if it’s not warm and the bun is just lounging, it just means the body is preserving heat, it doesn’t need any cooling.
