I recently adopted Minnie and Bob from the HRS. For the first month or so, they had perfect litter box habits. But since maybe a week or two ago, they’ve started pooping all over the bottom level of their hutch. They have  litter box down there, but they poop in it and outside of it. We’ve tried moving the litter box to where they poop, but then they move to where the box used to be. It’s not the litter or the box, because they have the exact same thing upstairs. I don’t now how to fix this and its so frustrating!!

By the way, both of them are fixed.

There are two possible causes: territorial or disliking the litter area.

The litter box is big enough for them to lay down in? Is there hay in it?

Any changes to that area that would cause them to feel they need to re-establish territory?

What kind of housing do they have? You mention they have the same set-up “upstairs”. Do you mean the top level of their cage or condo, or do you mean the upstairs floor of your house?

Is it one bunny marking outside of the box or both? Is there a noticeable size difference in their droppings so you can tell which bunny is leaving the poops, or are they all the same size?

Have you tried removing the litterbox altogether from the “bottom level” and only having the one “upstairs”?

Have you tried adding in a second litterbox next to the first, or getting a new box that is double the size?

Beka: ns live in a two story rabbit hutch inside an extra large x-pen which they always have access to. I think it may be the male, Bob, marking, but I’m not positive. We’ve tried not having one down there but they poo anyways. A larger litter box will not fit.
PuffyTail: They can lay down in the litter box but we do not keep hay in it. We dump the litter box every day and we were throwing too much of it out, so now they have a hay rack by the litter box. We haven’t changed anything about their area.

What is the flooring made of? Does it absorb the pee? If it’s a traditional wooden hutch, and the pee is soaking into the wood, it’s going to be very hard to get them to stop peeing there because they now think it’s a bathroom spot. Whatever material it is, make sure it’s cleaned really really well with vinegar/water solution.

They never pee outside of their litter box, and the floor is a plastic pull out tray so we can easily clean it. We usually use vinegar once a week.
